What format are you saving to? Pick .msg and it should be saved as intended.
Otherwise you could use export as .msg (from the tools menu)

I've been saving mails onto a thumb drive to view and reply to on another (offline) machine then saving the reply (Save As...) to import again and send. When I do this, I'm using the HTML editor to mark up the reply. Why will TheBat! not save these HTML-formatted mails with my markup?
