Did you try to do command "compact" for every folder? After that usually such bug can be fixed.

After updating to 8.8.9, I often see empty message lists. This never happened before and it happens for all accounts, so it's certainly not server-related.
Changing to another folder and back makes the message list show up again, but it's INCREDIBLY annoying...
