It's probably called Backup and Restore, not Synchronize, for a reason..  

Why can't you let IMAP do its job of synchronizing your messages on both devices?

I haven't used The Bat! for a number of years, so at the moment I have a trial copy of the latest version on my two laptops. Each has the same IMAP gmail account on it and I've been trying to figure out an easy way to update one copy of the program if I have made changes in the other. I thought I had it all figured out by making a backup from the Tools menu into a folder on my NAS and then using the restore feature to update the other copy of The Bat! It seemed to be working the first time I tried it, but today, I found that some of the messages in the restored copy of the program are blank. The index list of messages is OK, but when I click on one of the affected messages, the preview pane is completely blank. I have raised a support ticket this evening (UK time) but I was wondering if anyone on this forum might have any idea what could be going on here?
