That's strange M.B... when you see those two icons, and you look in Task Manager (Ctrl-Alt-Del), do you see one or two instances of The Bat running?
I just figured out the problem by accident.

At the bottom of my screen there is a row of icons
that show when a program is open.

The Bat icon is there, as I always have it open.
This is the icon that has animation half of the time.

But at the bottom right side, there is an up arrow.
If you click on this, it shows several programs
that are also open, but packaged up neatly, to save space.

When I clicked on the up arrow I saw another 'The Bat' icon. This one was showing animation BUT, the other icon at the bottom of the screen was NOT showing animation!
I asked about this problem a year or so ago, but never got an answer to fix it.

The logo of The Bat shows at the bottom of the screen indicating that The Bat is open.

Sometimes when new e-mail arrives, the logo will pulse, showing that the mail has arrived.
But sometimes it doesn't pulse when new mail arrives!

How can I fix this so it always shows when new mail arrives?
