If I understand your problem correctly, "Workspace | Window Split Mode" would fix that in my old v8 of The Bat.

The Bat (V9) has suddenly started showing all my message boxes in the main message window. So I now have to click on the box in the message window to access mail in a particular box. I've scoured everywhere to find a solution - any help appreciated, either to correct the problem and/or why did it happen in the first place - it just appeared when I opened the Bat.
