if I should guess: m_r = messages received?! more over: in my account m_d is empty and I'm using this feature intensely... ok... this however does not correspond with my experiences, but of course it may have been a side effect of the log file shortening...
TB stores the UIDLs in the account.m_d or account.m_r (I'm not sure about which one), not in the log file.
you may also want to check your logfile - as far as I could figure that out, TB uses the UIDLs stored in its logfile to decide if a mail has to be fetched again... at least I had the effect of re-getting fetched mails after some guys sent me an email with a null byte code in the subject (having the effect that the log was not read beyond that point and all later mails were re-fetched)

so - but this is only an educated guess now - I think it may well depend on the size of a log file to have sufficient space for all messages held on the server?!

or has anybody more precise knowledge about the way TB holds the fetched UIDLs?
Both Becky and TB use UIDLs distibuted by the server in order to decide whether they've downloaded the message before.
Some servers reset those UIDLs when the messages have been accessed via IMAP or webmail, apparently foxmail uses something different, or you were just lucky.
Are you receiving double messages only on the account that's set to keep messages on server for x days? Or for the other too.
When you say 'part of them' does that mean that you're receiving a part ofthe message, or that you don't receive all messages twice?
What interval are you using between pop3 conncts?
Is your connection steady or do you experience random disconnections?
Are you using a virus scanner that checks your incoming mail in real time?

When you receive only some of the messages twice on the server you're storing messages, did you try whether this occurs with other clients too?
