This is not something I have ever seen or experienced or even heard of happening from other users.

I'm not even clear about what you mean by this.

The message list (headers?) updates to show the messages in the VF but when you click on a message in the list the wrong body is associated? Sounds like a corrupted folder index to me. Perhaps you should delete the problem folder and set it up afresh.

I'm working with Common Virtual Folders and encounter  quite often the problem, that headers correctly appear according to the filtering rule(s), but bodies of messages do not belong to those headers. Doing a manual "Refresh" helps to solve the problem, but what's then the purpose of checking "Auto refresh" in the Filter.
