That's something you can set in the internet options of IE, not in TB.
As I'm using a Dutch Windows version I'll try to give general directions for IE 6:
Tools -> Internet options -> 'Advanced' tab -> Use screen again when activate URLs

I haven's seen anything about being able to configure that an html email or a link embedded in an email could be opened in a NEW browser window instead of replacing an already open browser window. I am using IE.
