"Compress on exit" is always ON the Bat! PRO v3.95.06 (on the fly eToken) in forum The Bat! - Configuring the E-mail Client.
I did try to toggle the setting and re-opening the Bat! - does not help. (It was the first I tryed way back...)

All I can imagine is that the pop-up message is actually reporting about the Bat! doing an encryption rather than compression... A sort of typo?

I can't comment on that. I'm using OTFE without eToken.

What you could try is to enable 'compress on exit' in the account proprties, close TB and disable it then.
Very-very strange.
None of my folders are marked for compression and nevertheless - they are all compressed on exit.

Is it because of the On-The-Fly eToken mode?
Can't confirm. TB behaves different here.
I unchecked 'compress all folders on exit' and only those folders that had the 'compress on exit' bit set in the folder properties were compressed.
I've complained some time ago - but the bug is still here: the Compress on exit checkbox is cleared, the Bat! v3.95.06 still compresses all the folders on exit.
