select the account and press CTRL+ALT+SHIFT+L , folders may appear.
If not, manually create folders with the same names and see if the messages will appear inside.
If not, make sure the mail folder of the new installation is the same as it was for the old one - if it's not, move it (Options -> Preferences -> System -> Mail directory -> choose old mail folder)

I had 3.99 ver and now I moved to 4.0
but some of my folders are missing! Not the default ones (Inbox, Inbox-Known, etc.) but my own and they weren't virtual - they were regular folders. Is it a bug - is there a possibility to recover those? Thanks!
