Ctrl+alt+shift+l didn't work the first time after renaming account.flb.old, I restarted The Bat once more, and then it did!
Everything is fine now, even view modes get saved, and my sorting filters were recovered. Thanks!

Close TB
Go to the directory matching the account that's missing the folders.
Rename the file account.flb to account.flb.old
Start TB
If necessary try the Ctrl-Alt-Shift-L again (but it's possible that you don't have to do that)

Actually I still have the problem. ctrl/shift/alt/L found the folders, but next time I started The Bat, they were missing again!! They are regular subfolders for an account.

I had the same problem, ctrl/shift/alt/L in the main folder found them though.. Thanks for the tip! Hope you manage to restore yours too.

I have just noticed the same problem. I have lost a couple of virtual folders on upgrading to 4.0.14. Unfortunately my backup is several days old and will not contain all the necessary messages (I know, I should have..)
Where will these folders have gone? The old ctrl/shift/alt/L trick doesn't seem to work in this version.

When it failed was when I pulled everything in initially.  I just restored manually from within TheBat on the new machine and it pulled in the folders.

I upgraded from 3.99.x to 4.0.11 to 4.0.14 and when I just did a backup and restored to another machine, all of my folders weren't there.  Everything else (address book, etc) was there.
