I can imagine that TB thinks the connection is lost when the scanning is taking to much time. I'm not sure whether that can be fixed on either side.
You could use a virus scanner like AVG that comes with a plug-in for TB. That takes care of this problem.
Though I can understand your reluctance of disabling incoming scans, you should realize that TB won't execute or open any virus infected files by itself (nor any other file), so disabling incoming scans wouldn't hurt very much as you still got your common sense to interfere with the opening of unexpected files.
However, I'd go for a scanner with a plug-in.
Dad has been having some problems with The Bat! timing out when sending or receiving large mails (attached pictures) because Comodo Antivirus is scanning them before passing them on.
Is this an issue that needs to be fixed in The Bat! or in the antivirus?
For now we have disabled outgoing scans but don't really want to disable incoming scans (though we did for one to prove the source of the timeout and to get that mail).

With Avast also, I've noticed that incoming large mails appear to have no progress % until Avast is done scanning it.
