Got a solution from support:

Then open The Bat! and in the main window select the account in which the folders got
lost. Then press the following keys together: SHIFT+CTRL+ALT+L The folders have to be found.

I have some problems with folders.
Some folders I deleted (wiped) keep coming back, while others keep disappearing. (the message base files are still in place).

I ran folder maintenance (check/repair) several times. It generates no errors.

I use The Bat! Professional Edition 4.0.14.

The problems started after moving some folders to a different place. (using move in/move out etc.)

Any tips on how to solve these problems?
