The only way to do that is by storing the messages outside of your account, what you keep in your IMAP account will be synchronised with the server.
Easiest way to do this is by creating some common folders in TB and moving your messages to those common folders.
A common folder is a folder that isn't associated with an account. You can create common folders from the menu:
Folder -> New -> New common folder

IMAP & e-mail deletion in forum The Bat! - Configuring the E-mail Client.
Dear all,

As I am quite new to using The Bat! I have a question regarding the IMAP and downloaded messages.

The problem is, that my university has a quota system which allows only 100MB of e-mails in their server - after exceeding that they start progressively and automatically deleting the old ones. As my important workplace e-mails also go through this account, it is very important that the old ones stay at least in my computer.

Therefore the question - how is it possible with using IMAP that when the server deletes some messages (or I will do it via Squirrel), they (the already downloaded messages) will still continue to stay in my computer (i.e. in the Bat!)?

Thank you!
