I suppose you meant the messages.tbb file.
I'm not yet familiar enough with the new message base format to know whether it works, but with the old format it helped to delete the .tbi to get TB busy re-indexing the folder, so deleting the .tbn file should help now.
Just make a copy of the .tbb file for safe keeping before you start trying.

In case the re-indexing doesn't work out:
Delete all files in the problem folder (after all you've got a backup of the .tbb file)
Select the folder with TB and do from the menu:
Tools -> Import messages -> From TB message base v2 and browse to the backup of your .tbb file....

====quote====
Take a recent backup and restore the mail from those folders, that should pose no problem.
=============

Unfortunately I didn't a valid backup (not recently).
But the issue is that i can see the TTB file (220mb approximatley), so is there a solution to try to re-index the inbox folder?
After new installation of the bat v4.1 over by last 3.x, I answered yes to the question about index conversion, but after this conversion, I lost all my old e-mails in some random folders.

What can I do now?
