I think I have discovered the conditions under which this happens.

If I close The Bat normally, reboot and try to open it again, the bug happens and the layout resets. If the machine crashes with The Bat open, I reboot and then load it again, the bug does not happen.

It has randomly stopped doing it today. I'll see if it stays that way. No idea what causes/fixes it.

Windows XP Pro x64. It started after doing the upgrade.

I have never had this problem and no have no report from users, what OS do You have?

Since upgrading to 4.1 I noticed that every time I open The Bat it resets the layout of the panes. It seems to go back to default, with the folders pane taking up half the width of the window.
