My first guess would be that file containing your filters has gone corrupt, that wouldexplain both the freezing when downloading (that's the moment the file is being) and the deactivation of your filters.
You could rename the file with the filters from account.srb to account.srb.old
You've got more than one of these files. One containing your common filters in the Mail directory. Every account has its own file in the account directory (account directories are subdirectories of the mail directory.)
In case you don't know the locatioon of your mail directory, you can check that via the menu:
Options -> Preferences -> System -> Mauil Directory
The only plugin I have within The Bat is Bayes anti-spam which I don't really want to delete and I've been using it for much longer than this problem has been happening.

I don't use an anti-virus agent inside The Bat! but I use NOD32 for my anti-virus needs and it does not cause this problem with any other application.

Wouldn't it be checking the emails as they passed through the ports prior to entering The Bat anyways?
for the freezing problem, try to set your virus scanner not to check mail traffic and if it has an antispam feature disable it as well (or disable virus scanner completely). Also disable theBat antispam and other plugins, if any.

The Bat freezes on incoming mail in forum The Bat! - Configuring the E-mail Client.
I've noticed since upgrading to 4.x a few anomalies.

When starting The Bat! and it's checking incoming mail it will load up new emails, then freeze for 1-2 minutes where I can't interact with the application. It looks like it's downloading messages still but several new messages are no longer showing.

The application will then unfreeze and all unread emails are showing.

Another problem has been the filters. None of my active filters seemed to do any filtering anymore and I've had to re-create each of them as I've noticed they're no longer working.
