Two possibilities:

1) You're using alternative deleting for purging, so purged messages don't go theough trash. As they don't go through trash, they won't be deleted from server.

2) It's possible that you copied those messages before. And deleting the copies doesn't cause the originals deleted from server.

I've configured The Bat 3 so that after messages download the messages are leaved in the server; they are deleted from the server only after i delete it locally. Also with these settings some messages (not all) are leaved in the server iven if I deleted it.
