I must have changed something somewhere but I can't figure out what. I am pretty sure that at some stage the multiple conditions and the selected folder were available on the same screen but now it seems I need to choose either using a form with multiple criterias or one criteria an multiple folder. See here what I mean
 
Right-click on the top menu bar and re-enable the 'Standard' menu. You'll then have a choice between Simple, Advanced and Web-like interfaces.

I can see that the Simple (see here) or Advanced (see here) interface.

I might be wrong but I was under the impression that something like this existed. the simple version with the ability to choose one or more folder.  
 
In the 'simple' picture, there's also an option 'web-like' (see right-side menu). You could give that a try.

It looks to me like your 'simple' screen is somehow missing the folder box that should be there. I think you'd best ask Support if there's a fix.. maybe it's a registry setting or a file that you can recover.

This is how "Simple" should look. The interface is a bit confusing, because when one of the three is selected ("Simple", "Advanced", or "Web-Like"), only the other two are shown on the buttons at the right.

So, Miloš, what I thought existed, see here, was only a product of my imagination, right?

You didn't imagine it, this is how "Simple" looks for me. What's missing in your picture (below the conditions and above the "Look in" part) is the button to add a new condition, and radio buttons to switch between AND and OR.
 
I contacted support and the issue has been solved.

What they told me to do:

1. Check the location of your mail folder in the "Options\ Preferences\ System" menu.
2. Close The Bat!
3. Open the Registry editor via "Start -> Run -> regedit -> OK" and under HKEY_CURRENT_USER\Software\RIT\...\ rename the "RIT" folder (for example, into RIT2)
4. Launch The Bat! and point it to your Mail-folder once prompted (select the "User-defined directory" option).

I a nutshell, reset all of TB's registry options.
