Whenever I tell the Bayes Filter to mark something as spam (or not spam), it beeps and throws up a dialog box, thus interrupting whatever is going on.

Configure the plug-in not to beep:
Options -> Preferences -> Anti-spam -> Select plug-in -> Configure -> ....
